First of all, I need to give credit where it is due. The clue info for the earlier years wouldn't be possible without the hard work and all around awesomeness of Plasticpepper.
This is a work in progress. I realize it's late in the game for this year but I only got the idea over the weekend. I figured I'd go ahead and post what I've gathered so far and fix the rest up over time. If you have any suggestions or questions please post them.
I'd like to point out that not all of the information is complete for various reasons. Some of the old threads are missing and/or we never got confirmation on all the clues. If you'd like to help me try to complete what's missing then please have at it.

Question One: Has there ever been a clue for a headliner? Yes, in the early years headliners were apart of the clues. They started trending away from this in 2011. Since then the highest billed act was Arctic Monkeys at ninth. So unless that trend changes, we shouldn't expect any headliners.

Clue 1: 1: A trip to space thwarted by a speckled lad's demise. A watershed moment otherwise.
Answer: Opeth - The first part is about the Ron Howard movie Apollo 13. - As a child, Howard was famous for playing Opie (speckled lad). - Opie and death mixed equals Opeth. - Watershed was the new Opeth album at the time. Clue 2: Cecilia's dress code: Sheer
Answer: Scissor Sisters - Sisters of St. Cecilia shear sheep to make clothing for archbishops. - Sheers = scissors
Clue 3: Still up. A month now, maybe two. Don't call the priest, just find my guru.
Clue 4: A veteran and magistrate, or a character of sorts. A throne one cannot abdicate, of which a crab can make a fort.
Clue 5: Red, White, and Blue are all a part of this young palette. A farm heathen disguised among giants, the only Ten I see.
Clue 6: From one BoRe to another, a war rages amongst champions. We're calling for divine intervention.
Clue 7: Sun shines on these former [kids/nannies]; a persistence of sound persists.
Clue 8: A maudlin pioneer living on the fringe; not one to plateau. Clue 9: Stop short of a march with this ruffian. It's a heavier endeavor.
Clue 10: A cardinal combines fire and ice with friends in high places. Clue 11: The Libra denotes these "brothers." Look forward to a new snack.

Clue 1: The one monkey that was the warmest and his offspring.

Clue 2: Buddy when jolly.
Answer: John Prine
Clue 3: A perfect finish to a misspelled mill.
Answer: Tinariwen
Clue 4: Two talented acts in one clue, one is rockin, both are "lockin."
Answer: Tenacious D and Steve Martin and the Steep Canyon Rangers
Clue 5: News that covers important topics.
Answer: Dave Matthews Band - The clue refers to a tale Matthews told on Storytellers. Where he locked himself out of a hotel room while drunk and used a USA today to cover himself.
Clue 6: Find this music at Amoeba, but not the LA location.
Answer: Dan Deacon
Clue 7: He was there at the enlarged auditory but not in jelloland last year. Clue Z: Before the star hatched is what is two times before I was. Clue 8: Tom and Jerry, without Art.
Clue 9: Tennis shoes can be defeated.
Clue 10: Local boys made good, and largely by wood.
Clue D: Like a Vietnam veteran without going to Asia, because he got mixed up and thought he was paticol. Clue 11: The city of finished fire, where the lights aren't so tight but do fit. Clue 12: I will be cheering for my fellow bulldog, hey.
Answer: Weezer
Clue 13: The Yankee and the unclothed gun. What style. Straight up-and-down, this guy lights up our smile.
Clue 14: The anti-clue: Another word for lisommeness + another word for territory. Clue 15: DJJD Farmhound here with #15, a clue you shouldn't fear. This clue has nothing to do with Glenn Beck Beer. Clue 16: Monitoring the digital rights will suit you folks all right.
Clue 17: Same player as in 13. This time with sex change. Dance away y'all. Clue 18: Got AB to the stage, now it's all the rage.
Answer: Jay-Z
Clue 19: Rainbows from Mars tosses these in your yard, admittedly a bit of a stretch here.
Answer: Lotus
Clue 20: On the petite French stage, knoxers will rock without rage.
Answer: ???
Clue 21: Somebody give him that damn bottle.
Answer: ???

Clue 1: Peter Pan had a good roast before he was beat to a pulp, and the ocean spray from a westward bay invites you to take a big gulp.
Answer: Snoop Dogg - The first part is talking about peanuts. So Snoopy from Peanuts. - The second part is hinting at being a west coast rapper. - It's also hinting at the song "Gin and Juice."
Clue 2: Sun Ra said space is the place. Subtract Mr. Ra, the Arkestra too, add George Bailey and just a fraction of the universe of which a euro pop tart did zing.
Clue 3: Vermin at the hill's brow are better than in the house.
Clue 4: Not Rockville bound, but near there, where it rocks and rolls.
Clue 5: When on stage, one star is missing.
Clue 6: You will actually find this clue in the analog world, not the digital one ...in one of two Gene's pockets where ladies venture not. Second part:Mac users rejoice! Let me take you down to funky town with Strongbad help.
Clue 7: Take me back, take me way way back, before Hyndford Street, before the way it was, where it all began. Definitely, arguably, evolutionary...I bet Desmond will dig that one.
Clue 8: If you gave up on them, it's time to reboot them. Grooves as sweet as a lost Fig Newton. Clue 9: When it travels, it waves au revoir. If it's espoir, it guards us. Clue 10: Sencha left the ark, life's gritty, then good.
Clue 11: Magnet draw day from dark, don't feed the horse with a lark, neutral cars stay in the park. Clue 12: Peter's piano was a gift and a lift in Caroline. The volume was 1/10th of a southern bel. Clue 13: Before Tony Soprano went home, what did he hear?
Clue 14: There was that whole murder issue back in 52, but now they get along just fine.
Clue 15: Beverly Theme devotee + exile for the Little Big Planet. Clue 16: The emphatic life affirming line from The Lips.
Clue 17 & 18: Though not physically together on the farm, these space acts span together across the universe.
Clue 19: This act gotta shiner on their recent visit to the unofficial capital of the Appalachians.
Clue 20: I quit the tour. A threat that was kept. The family is not inept.
Clue 21: Rising from the ashes, so far from Johnny Cash's, definitely arguably evolutionary too. Clue 22: Who brought ‘we shall overcome’ over?
Clue 23: Thirst can lead you to what/or? Modules can make you smile, but not happy.
2008
Clue 1: For all you lineup lookers....here is a clue: There is more than one Manchester.
Answer: ????
Clue 2: Memphis isn't Albany.
Answer: M.I.A. - It's just an acronym.
Clue 3: Clouds taste this way.
Answer: Metallica -It's hinting at The Flaming Lips album Clouds Taste Metallic.
Clue 4: Some herrings are red, Jimmy.
Answer:??? It could be Widespread Panic but it doesn't really fit timing wise because they were a replacement for The Allman Brothers. This could also just be a joke referring to the Led Zeppelin rumor. Clue 5: Hard Substance, Soft Substance.
Answer: Iron and Wine.
Clue 6: Janis Joplin's preserves will be served.
Answer: Pearl Jam -Janis Joplin had an album called Pearl. -Pearl was also her nickname.
Clue 7: Rumors are just rumors, but twist them sideways, grow your humor hair and they become a more yen reality. No, this is not about Fleetwood Mac.
Answer: Lez Zeppelin. - Bonnaroo responed to all the Led Zeppelin rumors flying around that year by booking this cover band.
Clue 8: It's not sour, what is sowed in the earth.
Answer: Robert Plant and Alison Krauss -Plants are sowed in the earth. -Krauss sounds like kraut(sour taste) but isn't. Clue 9: Three certain birds, add one.
Answer: Abigail Washburn and the Sparrow Quartet. - The three certain birds would be Ben Sollee, Bela Fleck and Casey Driessen. - That would make Washburn the one to add.
Clue 10: Look to the center of Europe to get the sound, but the band comes from all around.
Answer: Gogol Bordello - Gypsy musical influence from Central and Eastern Europe. - Members are from all over who came together in NYC.
Clue 11: The chairman of the board, after the birthday party.
Answer: Ben Folds -At the time, Ben Bernanke was the Chairmen of the Fed. -You fold up the chairs after a party.
Notes: DJ JD dropped a good number of other clues to lead us away from rumors. Several about Oasis not playing. One said people had guessed correct bands but for the incorrect clues.

No problem! As to #11, 2012 and 2014 were the two years I was having trouble finding direct confirmation from Roo people. That's why I've left some stuff with question marks.
Edit: I'm seeing people on Reddit and Instagram saying it was confirmed on Bonnaroo Radio. I'll go ahead and change it to Arctic Monkeys. Thanks!
