It varies a LOT. There's never much of a line for food since there's soooo many different options, but everything else, yeah, there can be a line. Well, I don't know about showers, I've never used them.
For the portos...it depends on what ones you go to, what time it is (in the campgrounds), if any shows just ended nearby (in Centeroo), and if they've been recently cleaned. But even if they are busy, it's really not much of a problem...more of a disorganized mob than a line, but still I can't imagine you'd ever have to wait more than like...two minutes.
Getting into Centeroo is the only time the lines are a problem at all, and again it varies a LOT. Sometimes you'll walk right in, sometimes you'll get stuck there for a half an hour. It's kinda just part of Bonnaroo though...if it's really taking forever and you're trying to get to some show then it's frustrating, but honestly I can't imagine anything at Roo would stress you out too much. And usually when the lines get really bad they'll eventually give up and just let everyone go.
The only time I had to wiat more than 5-10 minutes for the port o potties was in the morning, the first time i had to go that day. It was probably aorund 8 or 9ish when i went for the first time of the day, and the I waited more than like 5-10 mintues.....which isn't even that bad.
The Port o Potties never had much of a line whenever I went to them. Usually just 1-2 people ahead of me, but maybe I was just lucky.
Like plasticpepper said the only time lines are a problem is getting into centeroo. I always seemed to wait there, but some people went at times and were allowed to just go in. Sometimes a chant would start up in the crowd to just let everyone in and they'd give in. So it's never that bad. Waiting in line I met some really awesome people too.

I'm always impressed how quicky I can get into a porto even though there's 80,000 people there. There's just so many portos everywhere that it works out pretty good. Like the previous posters said the only lines at portos I have seen are in the campgrounds in the morning from 8:00 AM til 11:00 AM while everyone's taking their morning dump. Lot of people holding reading material in that line. Any other time of day the wait is usually pretty short with only 2 or 3 people ahead of you.
There are long lines to use the pay showers in the mornings. I recommend you shower around 6 PM right before the sun starts to set so you don't get all sweaty again from the day's heat.
Expect to stand in line a while getting into Centeroo while security frisks everyone. It's a great time to drink the beer from your campsite while you wait, just finish it before it's your turn to be frisked cause you can't take it in.
The line to use the water troughs in the campground is pretty hellish in the morning.
Other than that and of course waiting in traffic for 2-3 hours to enter the grounds, I can't think of any other long lines.
Try to do your business before you turn in for the night and you'll encounter virtually no wait and won't have to endure a hot port-o-potty. (Hellish!!!)
Similarly, baby wipes before you turn in at night gives you a bit more flexibility on the shower thing. If the lines are long and you feel relatively clean you can opt to delay the shower. Going in the late afternoon/early evening will reduce your chance of lines but will mean that you are missing music. For a shower. That's not very Bonnaroo!!!! : )
The line into Centeroo can get to be frustrating, especially first thing Friday and before the headliner sets. If you have an artist you want to see, I recommend trying to get to the gate about an hour in advance. Worst comes to worst you are in Centeroo with an hour to kill but you will most likely make your set. And I agree with the advice to bring a beverage for while you are waiting in line.
If you are waiting in line for food for more than a minute or two in Centeroo then it had better be worth the wait. Most lines move quick and a lot of vendors have alternate locations (or the same product is available elsewhere by somebody else). If you pick your moments you should be fine.
Aside from getting into Centeroo, the longest line you are likely to encounter is for ice. Plan to wait awhile to get ice and have a third of it melt before you get it back to your site. Other than that, things run pretty smoothely for the third largest city in Tennessee, all things considered.
(I'm assuming that you are aware that it may take up to half a day to actually get onto the festival grounds depending on when you show up.....)
