On the real, after KOL this year, there is no reason why this shouldn't happen. If not top 3 on the lineup, top 5. Even recently I thought it would be '12 at the earliest, but I think it's totally plausible.
I'd say best case scenario would be Sunday headliner, I could also see Friday headliner, or a What Stage late night. Most realistically, if they were to play next year they'd be given an extended pre-headlining slot.

I just think they've earned the headlining spot. They're playing amphitheaters now, headlining Sasquatch(which I realize is smaller but hear me out,) and have become one of the bands people follow around. If there was ever a smaller band to take a "chance" on to headline it's them, they would have the biggest buzz at the festival.
MMJ=Bonnaroo at this point, they're synonymous with each other.

After the 2009 lineup I could see bonnaroo pulling off this line-up, (but the 2010 line-up makes this seem way too top heavy) Thursday: Which: My Morning Jacket [LN] Friday: What: Incubus > Outkast > Radiohead Which: The String Cheese Incident [LN] Saturday: What: Them Crooked Vultures > Roger Waters > Daft Punk [LN] Which: Trey Anastasio & Classic TAB [LN] Sunday: What: The Allman Brothers Band > Widespread Panic Which: Arcade Fire
