Mine was the Sunday of 2007. Started with The Lips Spaceship show at Midnight, but I'm not counting that really, that's still Saturday in my book. Sunday started with Mavis Staples, then T Bone Burnett, then we stayed at the Which under the trees and played drinking games with British gals and listened to Wolfmother, The Decemberists, and The White Stripes consecutively.
A close second in terms of a wow stretch of music is Florence The Machine into My Morning Jacket into Arcade Fire in 2011.

Saturday 2009 - Bon Iver (not the best set in the world, but it was nice), Gov't Mule (super fun, and some really great covers as usual), The Mars Volta (tremendous showing from one of my two favorite acts at the time... that show closing, 30 minute Cygnus ), then Nine Inch Nails (my favorite performance from my favorite act at the time).
Honorable mention to Friday of 2007: Tortoise, The Roots, Tool, DJ Shadow... yeah, that was heaven for 2007 me.
Not necessarily my favorite day but that Mavis show is one of my all-time favorite Roo memories. I ate a bunch of corn during Railroad Earth then wandered over to the What field on a whim. Grabbed an ice cream cone and walked up to the front of the field and grinned my face off for an hour.
Understatement of the year. 2006 is still my favorite year I've been to, easily. Saturday will always be etched in my brain as one of the best days of music I've ever seen. Friday was pretty great too.

Dungen>Clap Your Hands Say Yeah>Beck>Radiohead>Superjam featuring Trey Anastasio, Mike Gordon, Marco Benevento, Joe Russo, with Phil Lesh.
I feel like there was someone else I saw during the day, but that Beck>Radiohead>Superjam was pretty spectacular.

I saw the Nevilles, Buddy Guy, Elvis Costello, Beck, Radiohead, Superjam, Dr John, Les Claypools Fancy Band, MMW, and lots of other stuff. That year also had the Sonic Forest, The Fire Gardens (most unsafe thing ever), the Bumblestiff sp? Circus and lots of other stuff. It was just great all the way around.

It was Saturday '12. The day started at 9am with me trying to share margaritas with my campmates. No takers. I proceed to drink a whole fifth by myself before 11am. 30 minute passout, then a mosey into centeroo.
I run into my sister-in-law while in centeroo and we proceed to put down a giant water bottle full of whiskey. By 4 o'clock I had been wasted to my ass twice.
Then comes Radiohead and a 1/4 of fungal corn. Melting of mind in 3rd row of left side pit.........into some wandering and then the all night madness that Umphreys did for us.
What made it so fun is that I only drink 1 day a year.
Very tough call for me. Sunday '08 will always hold a very special place in my heart for several reasons, and that Plant & Krauss set is one of the best shows I've ever seen - but overall, I have to give it to Friday of last year. Extended brunch > Avett Bros. > Rodrigo y Gabriela > Radiohead > Blackstar > FlyLo > second half of Umphrey's 'til sunrise is going to be very difficult to ever top.

This year was the wife and I's first Bonnaroo. We had a blasty blast. Favorite day ever might be Thursday as the entire Bonnaroo experience constantly blew our minds turn after turn. I believe the first set we caught was Asian Teacher Factory and I immediately fell in love with Roo.
As far as music is concerned, I think Friday stands out to me. Trombone Shorty > Jason Isbell > Of Monsters and Men > Foals > Wilco > Conspirator > Paul McCartney > Pretty Lights. The wife and I love the same music for the most part. However, I love some genres she hates and she loves some genres I hate. (Marriage, it's a compromise.) So we caught partial sets if we didn't agree and entire sets when we did. Paul was the highlight of the weekend for us so Friday it is.

A start to finish best day will take some time to decide.
But my first Bonnaroo was '06, and as people have mentioned, Saturday was special.
Radiohead '06 was the greatest show I've ever seen, and then the Dresden Dolls late night show with that small traveling circus act thing made me want to come back every year for rest my life.
I stopped right there... Didn't get to see the whole of Dungen (got in a little later than I had wanted to), but that show took me from being just a fan to being obsessed for a few years at least. By the end of Radiohead, I was exhausted (rookie mistakes abound, all throughout 2006) and couldn't do any more... but that was the day that made me realize just how awesome Roo could be.
Saturday this year was pretty amazing for me too: Gov't Mule > Tiny Victories > Bjork > Rock n' Soul Dance Party Superjam > Bustle in Your Hedgerow
If only you could have snuck in The Revivalists after Bjork...
I'm still really amazed at everything we saw after being front row in pit of Bjork on saturday at Roo though. We were in line for that during last half of Mule and all of Nas. We went to comedy tent after Bjork and saw Michael Winslow for about half an hour (left after the star wars bits). We went back to camp to down a couple beers and filled my backpack up with beers (while hearing Jack Johnson during the walk and yelling random shit regarding his level of suckage). We got back in centeroo without a bagcheck, went straight to R. Kelly, and made it within 15 ft of stage in VIP section somehow (even though he had already started a couple minutes before getting there). Watched R. Kelly until superjam started, then caught a couple superjam songs, then caught one weird al song ("amish paradise"), caught two Billy Idols songs ("rebel yell" and "white wedding"), then got back to the superjam about midway though "family." Then caught bounce show near fountain where a fat naked dude was raging...random chicks were dancing with him just to get pictures. We then caught first half of Empire of the Sun and the last half of Bustle in Your Hedgerow. Nice little saturday even though the headliner was terrible.

Every day I've had at Bonnaroo has been great. I guess I would have to call Saturday of '09 my favorite, mainly due to the fact that it was my first year at the fest. If I had seen the things I skipped in the conflicts it still would have been fantastic.
Alejandro Escovedo (one of my favorites from Austin and great set to start the day) > Heartless Bastards (probaly should have checked out Toussaint or Robyn Hitchcock in retrospect) > Booker T backed by the DBT (Tony Rice Unit, Raphael Saadiq, and Bon Iver would have all probably been better shows)> end of Rod Y Gab > Jenny Lewis with a newly acquired festy friend > spinning into the pit with Spicy Pie and beer in hand for Wilco > right up front, behind the pit, with a great crew for Springsteen > first time seeing Ben Harper with his band out of Austin, Relentless7 > jumping back and forth between moe. and the late night party at Art of Such N Such until the sun came up
I don't know if I'll ever top Friday of this year for me unless roger waters plays one day and even then I'm not sure if it would be better.
The entire camp site woke up EARLY, like 7 am, started drinking and chilled at the camp site listening to some tunes until like noon when we made our way to centeroo to watch trombone shorty, spent the first half of the show up front and then grabbed food from nearby vendors and ate while listening during the second half. After that, me and one of my friends stayed in the what field and he agreed to check out local natives since I spoke so highly of them, they were amazing as we just layed in the field as they played. Went back to camp and drank until we came back to catch the end of grizzly bear and get a good spot for Wu Tang. Watched all of the Wu then jammed out at Paul before leaving after Hey Jude and got on the rail for the Hip hop superjam. Then having an all night dance party at PL until after sunrise was the icing on the cake. Plus the fact the I got to see Derek, aka Pretty Lights, jam out on the bass with Lettuce only thirty minutes before he started his set til the early morning.

the relaxed start of the day filled with great music was the perfect setup for that ridiculous night lineup, 1/2 grizzly bear> Wu Tang Clan> Paul McCartney> Hip Hop Superjam> Pretty Lights> Sunrise, which made the day so great.
Friday of 2007 was also pretty epic. Again, I can't recall the exact order but I'm pretty sure I did something like Cold War Kids > Tortoise > Kings of Leon > Hot Chip > the Roots > Manu Chao > Tool > Aesop Rock > STS9 > DJ Shadow. The only real part of that day which wasn't awesome was Tool.
This just reminds me of so many rookie mistakes my first year. Missed a lot of really cool shit!
Friday '12 was pretty amazing. I've only been to 3 bonnaroo's, but I was bouncing around for music ALL day. Me and my neighbors and good friend were weaving in and out of each other seeing who we wanted to see.
