So how long does it take for the live sets to appear for download? I really would like to be able to get a few sets as soon as possible after the whole festival, especially tool since they usually do not allow taping or recordings at their shows but since it is roo it is different. Thanks in advance.

it kind of depends. i had over 15 entire sets downloaded within 3 days after the festival last year. other sets i had to wait a couple of weeks before i could track them down.

^^^For sure. Some will appear on Monday or Tuesday, and the majority that will appear do so in the first month, but some others will come in as much as three or four months later.
With the headliners, though, you shouldn't worry. Chances are there will be more than one source circulating, and they will appear quickly.

Now with these downloads are they from just people in the audience or are they from the soundboard (I heard this in another thread and I am just trying to figure it out)? I am also guessing that there will be plenty of different versions of each show.

The LiveBonnaroo stuff will take a good deal longer to be released. They tend to release them in small groups (maybe 3-5 shows), the first a month or so after the fest, and other groups following sporadically for the next several months. Some are EPs, which sucks, but overall they do have amazing sound quality. The audience recordings are the ones that will appear quickly. Of course these can range dramatically in quality, but the selection will be much better. I wouldn't count on lots of different versions of each show. Last year there was something like two Pettys, Becks, Leshes, and SuperJams, and one of anything else shared. I wouldn't count on having many choices in sources.
EDIT: One other thought: if you're at a particular show that you especially hope to get a copy of, it never hurts to track down a taper or two and hit them up. Most are very chill people and happy to help out. If you make that personal connection you can find out what they plan to do with the recording, where they plan on uploading it, when, etc. Sometimes they don't plan on sharing it, but will still be happy to send just you a personal copy. Last year I met a really cool guy at the Ricky Skaggs show and got his email. After the fest I contacted him, and he sent me the full shows of Ricky and Jerry Douglas, plus partial sets of Nickel Creek and Sonic Youth. If nothing else, you can meet the tapers and tell them what a great thing they are doing for the live music community!!

Yeah but there will be tapers there still, maybe not an official one, but an independent taping of it. Also I think Radiohead made a deal with Superfly for releasing their entire set on DVD soon or something. Also I heard that Superfly lets the fans tape at Bonnaroo, and all bands are able to be taped. Now Tool doesnt allow it at there shows but this is Bonnaroo, there will be somone recording it.

Yep.
All bands get recorded at Broo.
Since i run a (very small) mastering studio, I'll be downloading the sets and remastering them, then reuploading them again this year, for sure.
I did it last year with radiohead and the superjam and it all sounded tops!

Close, but not quite. There are still bands from the past few years that didn't get recorded, or that recordings never surfaced for. I've been searching high and low for Atmosphere's set from last year, with no success. I also don't recall ever seeing De La Soul from 2005.
You're right though, most bands get their due.
I think more appropriate would be that tapers are ALLOWED to tape all bands at roo. Obvioulsy this doesnt mean all bands WILL get taped. Just that roo allows it.
It is up to the individual tapers as to wether or not they choose to tape a certain set and release it.
