I really like Animal Collective and would be into them playing a late night set. My only beef with their shows is that the majority of their set is unreleased material. When I watched their pitchfork set, I only recognized about four songs. I would like it if they would play more of their released material during their shows.
If they play Bonnaroo next year, their new album will already be out so they won't have much choice. They came to town a few months after MPP was released and half the show was from that album, with the rest being from previous works.
Nevermind, two tracks from Fall Be Kind which came out later in the year.

When my friends saw them at the Bijou in Knoxville right before Strawberry Jam was released (I had finals in Boone and couldn't go), they said they didn't know almost any of the songs. Turns out, it was almost entirely Strawberry Jam. I saw them twice, at Roo 08 and Lolla 09, and both times I knew all the songs- no unreleased material at all. Then at Pitchfork, I felt what my friends had said. The difference is that I was totally cool with it and still enjoyed the show, whereas they had been kind of upset that they didn't know the material when they saw it.
I think the key is not to go into an Animal Collective show with any expectations. If you do, they will most likely do something really different that could upset you. If instead you just wonder what weird shit they will do, then you will be pleasantly surprised.
Plus, next year will likely be them touring in support of already released material, so we could easily get a set similar to the 08/09 sets I saw where it's mostly known material.
