But for example, I may know who Skrillex is and what music he plays, because he is more mainstream, but I would definitely skip his headlining set, because I don't like that music. This is where I have a problem. What makes MMJ anymore of a headliner than the big name, cheese EDM acts who draw festival crowds just as big (if not bigger)?

Well, using your own logic against you, there are many EDM acts that headline other festivals.
I think your second paragraph is dead on, except it's already happened. The most packed stages at any festival I've attended in the past few years are almost always those with an electronic act playing.
So the idea that "well, more people are likely to skip an EDM show than an MMJ show" is not only completely speculative and unfounded, it's also antithetical to what's actually been demonstrated. If anything, I'd say you can infer the exact opposite of what is being claimed. Electronic artists like Skrillex pack massive shows and festival sets pretty much everywhere, whereas MMJ was opening for Wilco and Bob Dylan in half-empty sheds last summer.
First off, its a shame that Wilco and MMJ were playing have empty amphitheaters, I had a college bud send me some pictures from a show in Florida. I was upset at how many empty seats their were.
But you think that all the young kids would just stay back at camp and not see MMJ if they were in a headlining role and played unopposed?
I honestly don't know. I'm not dumb enough to make brazen conclusions unfounded on any sort of data or logic. What I do know is that MMJ has a certain level of popularity which has resulted in a diehard group of core fans, the kind that travel to Mexico for a weekend or fly across the country for a show at Red Rocks. What I don't know is whether that translates into playing for 75K, unopposed, on the What Stage. For the record, I'm not suggesting that someone like Skrillex can headline, I think that's madness. I just think that at their present level of popularity, MMJ is topping out as a Wilco-level band. They will headline some smaller fests, host unique events of their own, and pretty much always wind up in the top-6 of the "major" festivals, but aren't quite at the level where they'll be given the #1 slot on any given day.
I think GV was reserving that spot for DP, but I mean at a certain point they'll have to stop waiting. EDM headliners will become a necessity soon enough. You can't keep recycling the same 50 rock bands and there won't always be Arcade Fires to bump.

If Deadmau5 was on the line-up next year, I'd bet he landed 5-6, maybe as high as 4th. Not headlining, I know, but I think he'd come the closest short of those French guys.

Daft Punk didn't headline Coach, they headlined Lolla. Calvin Harris is headlining a bunch of mainstream fests this year, and CH and Skrillex are 5 and 6 at Lolla (a credential that you just used in favor of an MMJ headlining set at Bonnaroo).
Let's face it guys, not all of our favorite bands HAVE to make it to the top of the mountain.
I dont want them to make it to the top of Mount Everest, cause that would mean they would be huge and I would have to shell out 85 bucks a ticket to see them play in basketball arenas from the second level. I already do that with Pearl Jam, I don't have the money to do that with another band. But them closing out Sunday at Roo would be them making it to the top of Pikes Peak (or whatever other mtn you are partial to here) and I would really like them to make it to the top of that mountain.

This argument is getting made up as I'm some MMJ fanboy (true) with disillusion about their size (untrue). MMJ headlining Roo would obviously be a stretch and would be a result of Roo's tendency to book one smaller, cheap headliner every year.
If I could have my way I would prefer MMJ to stay at about 08 level popularity. A latenight which with unlimited length, tour in venues of a wide range of sizes with plenty of small theaters such as the Rialto in Tucson which holds <2000 but also play big event shows at places like Red Rocks and MSG on NYE.

It's crazy to think that Daft Punk played the Sahara while Depeche Mode was on the main stage. But, Daft Punk's way bigger now than in 2006, so it wouldn't fall exactly the same way.

The Spontaneous Curation Series tour was pretty much all large amphitheaters, with a few smaller places thrown in. The big exceptions were the 3 night runs at the Wiltern and The Capital
For a second I thought they headlined Coachella in 2011, but KoL headlined that day and the Chemical Brothers closed out the Outdoor stage. They kicked ass.

I feel like MMJ are the "backup" headliner. Like...the next year that they are booked for Roo they may be the third name but if Roo gets someone bigger during negotiations they get pushed down a few slots. We all know they'll be back at Roo at some point but there are certainly a ton of acts who are bigger than them that could work out.
Yeah I don't think Chemical Brothers would headline coach. Bacon's probably right about Daft Punk really being it for now. Though one of these more mainstream EDM acts will inevitably headline.
Could My Morning Jacket headline Coachella? They were #3 for Sunday in 2008.
Hell at this point anyone could headline Coachella, if they put all the tickets up for sale during the presale they could sell the thing out before lineups are even announced. That said I would be surprised if MMJ ever headlines Coach.
