If you're staying in the North End, check out the original Pizzeria Regina there. Same brick oven since the 1920's. Some might disagree, but I throw my lot in with everyone else who puts them at or near the top of best pizza in Boston polls and awards.
(Not to be confused with the Pizzeria Regina food court location in Faneuil Hall which has a more standard metal pizza oven and higher prices.)
While the North End Pizzeria Regina is a bit far to trek if you want to grab a quick meal and only miss one act, both Crush Pizzeria and Bertucci's are very close to City Hall Plaza. You can likely leave the fest, walk to either, and eat, in under an hour.

Anyone have any clue about what's happening at the third stage ? Local acts? Comedy?
Comedy and other performances. What that "other" is has yet to be announced.
My guess is that the comedy line-up will likely be booked by Rob Crean at Anderson Comedy, since they book the early comedy shows at Great Scott on Friday nights, which gives them ties to Bowery Boston, who still book the official Boston Calling after parties.
So, you get the local regulars who work with them and probably some of the lower level national acts they've booked in the past like Neil Hamburger and James Adomian.
Hamburger would be perfect for Boston Calling, because he's strange and loud. The big pitfall when booking comedians for the third tent is that because the festival grounds are so small, quieter, conversational/observational stand-up isn't going to work, because it wouldn't be heard over the din of the blue and red stages. What will work are loud comics with strong personalities, something as strong as the music onstage.

I had a feeling that this was going to be the Friday lineup, although since Sia is the biggest name among the headliners, it wouldn't have surprised me if she had closed on Sunday, either.
Sufjan almost had to be booked on the same day as Sia. While that's not a perfect stylistic segue, going from Sufjan Stevens into Disclosure or Robyn would be an even more abrupt shift in musical vibe.
Really, given the headliners they booked, I can't think of a more logical Friday night lineup, when considering the entire set of acts they booked.

Problem with Sufjan in front of Sia is that the latter's fanbase could be lining up early and talk loudly/act disrepectful during Sufjan's set (which essentially becomes more of an opening act rather than a full show, similarly to Tame Impala last year).
It would indeed be weird stylistically if Sufjan closed the Red Stage on another day, but it would allow for a much richer and rewarding experience for those that care to wait at the front.
Fuck, whatever, I'll plan to line up early for a barrier spot and have no qualms about offending the sensibilities of anybody that won't STFU during the show.

The headliners have always played in descending order (#1 on Friday, #2 on Saturday, #3 on Sunday), so it was pretty much guaranteed Sia would be Friday. And I agree that she's the best option for Sufjan to open for.

Festivals don't want people to buy single-days. It's in their best interest to divide up genres across the days so that fans are pushed harder to buy full passes.

I have never been to this but am looking to go this year. A good friend lives about a half mile away so I figured it would be easy. Any thoughts on this festival as a whole?

Its a decent little fest if you aren't looking for anything too amazing or spectacular. If your main draw to a fest are the "vibez" you wont find any here. Thanks to the back to back stages/scheduling you can see every act on the line-up if you're so inclined to which is nice. Food is decent and mostly consists of locally based establishments. Its a nice if forgettable festival. Its really not worth going to if you don't really dig the bands playing.
